Descriere : Cea mai mare modificare in Prototype 2 este faptul ca protagonistul din versiunea originala, Alex Mercer, a schimbat partile iar acum, aparent, joaca rolul personajului negativ. Noul erou este un anume sergent James Heller, un militar care si-a pierdut sotia si copilul iar acum da vina pe Mercer pentru moartea lor.
De aceasta data, jocul se imparte in trei sectiuni diferite, pe care Radical Entertainment le numeste "New York Zero" - un oras New York devastat de razboi. Zona Rosie (Red Zone) - cunoscuta anterior ca Manhattan - unde luptele sunt constante, Zona Galbena (Yellow Zone) - o zona aflata in carantina si mai populata - unde lucrurile sunt ceva mai bine, iar Zona Verde - o zona suravegheata de armata Blackwatch - sigura pentru toata lumea cu exceptia lui Heller.
